I am trying to use an Adaptec 2000S ZCR card with a Xeon board with on-board Ultra320 SCSI. Is there any compatibility issue?

You should not use Adaptec 2000S with U320 onboard SCSI controller. You need to use an Adaptec 2010S/2015S (check motherboard compatibility) with U320 SCSI.
