Does the X9DRL-iF support a x16 GPU card physically/mechanically? On the webpage the picture only has x8 PCIe slots, but the manual shows one slot that is x16.

The picture on the webpage is correct. However, the x8 slot where the x16 slot is in the manual, is actually open. So mechanically, a x16 card can fit in that slot. However it will be at x8 lane only.
