I see in the X7dwn+’s manual on page 11 (4.11) the functionality of the for the Intel VT is replaced to ports. What are ports 0,1,3,5,7 and 9?

The ports (PCI SLOTS) are indicated in the Manual Chipset Block Diagram:
Current BIOS version 1.2 no longer has specific port settings only Intel VT-d enable or disable
