I have Super Server 6047R-E1R36L and would like to use an LSI 9280 RAID card for all 36 drives instead of having it in JBOD mode off of the onboard LSI 2308. Is that possible?

Yes it is. There will be one cable that connects the LSI 9280 to the expander backplane.
