Question
I have a CSE-745TQ-800B chassis and an X8DAH motherboard. When I initially installed the motherboard into the chassis I did not have any issues. However, when I later went to install cards into the PCI slots, only one slot lined up with the opening in the back of the case. Are these two products supposed to fit together?

I don't believe your chassis and motherboard is incompatibility issue. I believe, the PCI-E card that you install is UIO (Universal IO) onto standard PCI-E slot. If yes then is not support, the X8DAH+ motherboard does not have UIO slot support.
