We have a chassis CSE-747TQ-R1620B and a non-Super Micro motherboard. The 4-pin fans in the back are slowing down, but the front fans are not. We noticed the front connectors from the motherboard are 3-pin. How can we get all the fans to spin down and quiet?

Usually with 4-pin fans you are using PWM control which can not control 3-pin connections. The motherboard should have a 3-pin control mode which steps down the VCC voltage on the fans, which can control both 3-pin and 4-pin fan headers. Please see if your motherboard has 3-pin control mode and set that mode accordingly.
