I am using X9SAE motherboard with Xeon E3-1220 but my onboard video is not working. When system boot up, I heard 5 short beeps. However, if I installed video graphic card, then it has a video. Why onboard video doesn’t work but graphic card works fine? Is there something in BIOS setting to fix it?

The MB X9SAE on board graphic is control by CPU. However, the CPU Xeon E3-1220 that you are using is not processor graphic. You need to get CPU Xeon E3-12xx that processor graphic, such as, E3-1225.
