Question
I am planning on purchasing the Storage Server 6047R-E1R36N and will be installing VMware 5.1 u1.

My questions are regarding the on board LSI 2108 RAID Card. Since I will be using VMware, what are my options for managing the RAID array? If there is a drive failure, how would I know? Can I manage or see the health of the RAID array from within VMware 5.1?

You need to use MegaCLI utility for the Vmware OS so that it can be monitoring the raid status.
